Everyone (so like the whole ensemble) acting like Vala was being childish and stupid for having boundaries with her father (who seems like a deadbeat at best and emotionally abusive at worst) is an asshole.

Pete, Sam's fiance, totally gets written out of character in one episode to make him look like a buffoon so she can dump him.

Biggest loose end for me clone Jack. And I totally get why but still not happy about it. YAY for fanfics to the rescue!

I loved Jonas! But I also loved Daniel. Best of both worlds would've been to keep them both.

as for loose ends; what happened with the reetou rebels, who thought the best way to destroy the goa'uld was to kill all possible hosts?

and even though they blocked their planet from the system i though maybe the foothold aliens might show up again.

There were actually more loose ends than a six-year-old's first knitting project, so I can't pick just one.... we love in spite of the flaws.

Jonas was okay (but I will never stop being gobsmacked at the areyoutryingtotorpedothischaracter? way they introduced him. He just put me in mind of a overly complacent hamster - but not an intentional or amusing one - for me to care one way or t'other.

Episode that made me rather traumatically bail out of the series in one: Heroes. That ep still makes me metaphorically breathe fire and want to cry. It was a heck of a way for this baby queer to finally admit her crush to herself, thus starting the slow process of coming out, let me tell you. I owe it that, but only that. As far as I'm concerned, that ep never happened. If I ever write SG1 fanfic again, I will be ignoring it good and soundly. Janet deserves so much better.
