I also think it makes absolutely no sense for the SGC to waste his expertise; maybe they don't want him rubbing up against Jack Prime; I can get that would be weird. So send him to Atlantis. Send him out into the galaxy. Make him part of Homeworld Defense.
The SGC is used to dealing with little grey aliens. I think they can wrap their head around someone who looks like a kid actually being an adult.
