One of my very favorite storytelling devices is the reversal of expectations. I pretty much love it every time. It's really interesting watching McKay stay exactly the same while John's perceptions of him change.
The Other Half of the Equation by lamardeuse; McShep; Adult
This fic deals with Rodney's emotional fallout after Gaul and Abrams die in "The Defiant One." Rodney wrestles with self-perceived cowardice and what it means to be a hero and whether or not he can absolve himself of the guilt he feels over that situation. This is also an incredibly insightful look at John's character as well--at his emotional baggage and the burdens of his command.
Close Only Counts in Horseshoes and Hand Grenades by

I find this very amusing. The basic premise is that John and Rodney begin sleeping together while denying that their sexual relationship "counts." Some of the things they come up with to excuse their screwing around are really funny. This also has the nice sweet ending you'd expect.
